Yes, in order for a primer to be unextendable, a 3'-modification is commonly used. A phosphate modification synthesized at the 3’ terminus will render the primer unextendable. Dual-labeled fluorescent probes will not be extended as long as there is a quencher at the 3' end. For probes with internal quenchers, a 3' phosphate can be added to eliminate undesired extension.
